Restoring Windows ME command.com and other main boot files

I had a virus on my main boot drive. I attempted to make
my second drive indo a Windows 98 drive and then to use my
Windows ME drive to attempt to load and scan the computer
with antivirus software.

However, in my attempt, the Windows 98 Setup deleted my
disk files that indicated the drive to Windows ME.

Any ideas on how to fix this.
