I was taking a look a the twitchy harddrive on my IBM machine using
FDISK.EXE which revealed two partitions on C, one of which is a "996 Mbyte
non dos partition".

Any idea what the purpose of this is?

The chances are that it is a hidden Partition created by IBM to store the
system Image for use if/when you want to restore the system to factory
fresh.
