When I edit PROJECT.BIB as the following,

TouchKit.exe c:\CEDB\TouchKit.exe NK S
USBTouch.dll c:\CEDB\UsbTouch.dll NK SH
CustomShell.exe $(_FLATRELEASEDIR)\CustomShell.exe NK

What is the meaning of the param S , SH and only NK.

It's described in the help.
S means that it is a system file, H is for declaring a file as hidden. Those
flags are optionnal.
NK indicates where the file will be included, here in the NK.bin file. This
is important when you make multi-binary images.
