Do you have the media player toolbar installed ?
If you right-click on a blank area of the task bar (to the right of
the Start button and any program icons, but before the clock) then
choose "Toolbars" and make sure the WMP toolbar isn't selected.
The effect of that would be when Minimising (not closing) WMP that it
disappears into a mini player in the toolbar - but still with some
controls to play and stop the video
