It might not be available depending on the player capabilities - but
in the Sync Options for the device (under the Sync Dropdown, Device
name) you may be able to untick "create folder heirarchy on device"
That should flatten the folders, though on some devices I have (eg USB
memory sticks) that's enabled byt greyed out, so it can't be unticked
